Only the educated Muslim elites migrated to Pakistan to rule Pakistan, Gujaratis went for doing business, their descendants are called Muhajirs. The poor one were left behind in India, also the Deobandis (Sunni school) were against partition and they too avoid migration, the Barelvis(Sunni school) preferred partition. Muhajirs dominated Pakistan politics in 1950s until the military coup of Ayub Khan brought everything in the hands of Punjabis and Capital was taken to Islamabad near military headquarters in Rawalpindi.FWIW, the Muslim percentage in what is now India fell from 12% to 9% as a result of partition. So, about a quarter of India's Muslim population emigrated to Pakistan during this time. So, Yes, most Indian Muslims stayed behind in India.
